I would like to know where and how can i obtain the unmasked pixel space covariance matrix to work on the polarization maps. Is it directly available or should i obtain it from the harmonic space matrix ?

I'm assuming you're talking about the low-resolution WMAP3 polarization data here? Cut-sky:

Make sure that you use the correct maps corresponding to the right covariance matrix in each case -- the cut-sky matrices have been corrected for template noise, and should not be used together with other sky maps.
